I assume you are using SkeletonGraphic and that you are using a CanvasGroup and reduce the Alpha value for the menu fade out effect. If you are doing this, you need to enable Canvas Group Compatible at the SkeletonGraphic's material. Please also be sure to use a SkeletonGraphic compatible material at the SkeletonGraphic component, as normal shaders like Spine/Skeleton cause problems (as described here). Note that it is not the normal material next to the SkeletonDataAsset that is shown in your screenshots. For SkeletonGraphic, common materials like SkeletonGraphicDefault are used on all skeletons, the atlas texture is assigned by each CanvasRenderer.
When using the Spine/SkeletonGraphic shader (not SkeletonGraphic TintBlack), after enabling CanvasGroup Compatible attachments that have a semi-transparent color (alpha value between 0 and 1) will turn darker. If you encounter this problem, you can fix it by disabling Advanced - PMA Vertex Colors at the SkeletonGraphic component.
